Hello i'm new to tuning and have been going through HPA courses and am finally at the Practical tuning courses :) however I'm a little confused by the sequence of events. In the previous module on setting base ignition timing and fuel pressure it was mentioned that you need the engine running to perfect base ignition timing, check for timing drift, and setting base fuel pressure. are these parameters set after the Initial startup or are done before??

They are set to a safe, conservative value that will get the engine running and then fine tuned later. So, basically you'll be setting it twice especially when road tuning.
