Assuming your engine isn't an odd-fire (i.e. firing events are not evenly spaced every 120 degrees), and that you will provide two injections per cycle then that would be 1&4, 6&3, 5&2. Since those are all 360 degrees apart.
Basically, you tell the ECU it's a two stroke, and to fire the injectors every revolution. In tuning the fuel table, the values represent half of the fuel a single cylinder will receive, since it sees two injections per cycle.
