Double check the power to the ECU...it may not be shutting off when you think!
I once had an ECU that kept running after turning the ignition key off...when you turned the ignition off there was a negative voltage at the trigger on the ECU relay which was enough to keep the ECU alive and engine running until fuel pressure dropped off.
The solution was a diode protected relay.
