Do you return the changes you made doing the base tune, ex. torque management, knock retard, et. al., after the final tune is optimized?

Generally speaking changes made during setup are those known to be desired and would be kept.

I like to get as much work done before the car goes on the dyno as possible to reduce dyno time, get the engine started with a tune that's as good as it can be, and better focus on the unknowns while on the dyno. I figure there's no sense paying for dyno time while doing things like entering tire size, rear end ratio, or making torque limit changes I know I want to make ahead of time.

On the other hand, during tuning you may find your torque limits need adjusted a bit further, or perhaps you can back them down a bit and still achieve your goals, so sometimes you do make additional changes after your initial settings.
