Also can I modify the tune only on cold start up.

Let's start with what car you're trying to tune here. The options are very dependent on the individual vehicle. In many instances you will be able to download a modified tune, save it =, and modify it to suit, however in some software that's not possible and the tuner may have the option to lock their calibration so it can't be seen or modified by the end user.
