Why don't you put the flaps back in? Is there a reason you removed them?
You may have an air leak, which isn't uncommon, with it cold started, spray some brake clean or engine start around the areas you unbolted while fitting the kit.
You may also have missed hooking up a hose, or connected a couple round the wrong way, or missed recommencting a sensor, or whatever, when reassembling everything.
