I am working to branch off and do my own tuning with a new engine build. After studying all material here (HPA) and reading the material for the MSPNP2 I am a little confused about tuning fuel on this system (Tuner Studio - Megasquirt).

My previous tuner disabled the AFR table and (I assume) tuned the fuel based on just the VE table. Recommendation from the MS doc is to set AFR, then adjust the numbers in the VE table until actual AFR target is hit.

Anyone with experience here that could give me more detail on the procedure they are recommending? I would really appreciate the assist.

Yes AFR should be set and then the VE table set to match. Fairly easy to do with the autotune function in MS2 and a good quality wideband driving around. I wouldn't recommend doing wot tuning that way for safety and legal reasons, but that's basically how it should be set up.
