My engine is the Honda d16 can the piston stop be used or the dial indicator is better suited to find true tdc

Different people may have different thoughts.

With a degree wheel the stop is easier, if going by the timing marks, a DTI may be easier.

I don't think it makes any difference. I most times use a dial indicator since I have it out to check cam timing. Just make sure the contact point on the piston is centered on the pin that connects the piston to the rod.
