I have a Motec M150 on an R35 GTR. Setting base timing by turning primary fuel pump test to "on" and then adjusting the fuel pressure reg to the pressure I want. Then I turn the fuel pump test to "off" and start the car as normal and let idle with vacuum line off the reg. But pressure is lower so I have to adjust the screw back in some more to achieve my pressure target. I'm assuming this is because the fuel pump test puts full voltage to the pump whereas idle conditions have it on the low setting (3 stage - Low,medium,high).
I'm just wanting to confirm that I'm setting base pressure correctly or if I need to account for these multi-stage pumps (including multiple fuel pumps) in some other way.

If you take a look at the Fuel Pump Main Output Duty Cycle table you will see that Fuel Pump Main State is an axis here which varies the output duty.
The situation you're describing the pump output duty cycle is different between test and low.
