Should I be resetting the ECU to rescale the MAF? It looked like maybe that was done in the GT86 example? Or should I just be rescaling after the ECU has already learned idle the best it can? I recently made changes to my intake track and would like to rescale but did not know what state the ECU should be at before I rescale.

The ECU doesn't need to be reset but you do need to understand the affect of any fuel trims that may be active. You can either place the ECU in open loop mode and then use the commanded AFR vs measured AFR to make your MAF calibration changes, or if the closed loop is active you need to consider your STFT + LTFT as in closed loop conditions the AFR should always closely match target. Note that it's preferable to use open loop and feedback from the wideband sensor for ultimate accuracy.
