If you have a fuse on each circuit on the relay do you use a fuse on the power supply to the relay?

Yes. Fuse the power supply of the main circuit as close to the battery as practical; if you don't, you have left the highest-current wire unprotected, along with your relay.

'Fuse the wire, not the device' is a saying that might help to keep in mind in situations like this, as it helps to switch the focus back onto the circuit rather than the end device. If we only focus on the end device it can be too easy to overlook the system on the whole.

Remember, anything between your battery and the fuse is unprotected, and it is another reason why a solid plan before starting any work really helps keep it all tidy, as with foresight you can carry one main feed to where you need it rather than several separate ones to the same place.

Hope that helps!
