when timing an engine with aggressive cam angles; do you use the stock timing marks and setup and then dial-in the cam or is there an alternate method?

You still need a base to begin dialling the cams in from so yes, I'd recommend starting with the vernier cam gears zeroed and time everything on the stock marks. Once you've done that you can go through the process of dialling the cams in. If you're worried about valve to valve or valve to piston contact during this process then you can fit soft test springs in place of the valve springs and this will allow you to push down on the retainer and valve as you rotate the engine and confirm that you have clearance.
